I just found that pdf-tools has function named pdf-view-themed-minor-mode which renders PDFs that follows current theme. If you load a new theme, the you have to do M-x pdf-view-themed-minor-mode or revert the buffer if you have the following hook setup.

(add-hook 'pdf-view-mode-hook #'pdf-view-themed-minor-mode)
